The Pelagic Invertebrate Collection at the Scripps Institution of Oceanography (SIO-PIC) - Version 1.13

The Pelagic Invertebrate Collection at the Scripps Institution of Oceanography (SIO-PIC), University of California San Diego is a worldwide collection with particular geographic strengths in the Eastern North Pacific, Indo-West Pacific, and Southern Ocean. Samples have been collected from a wide variety of nets, trawls, and pumps from the surface to the bathypelagic zone. This collection is a long-term repository for specimens and invertebrate zooplankton time series sample sets including the remarkable California Cooperative Oceanic Fisheries Investigations (CalCOFI), which has surveyed the California Current since 1949, the California Current Ecosystem Long Term Ecological Research (CCE-LTER) program, and the Hawaii Ocean time series (HOT). SIO-PIC contains unsorted mixed community net tow event samples as well as voucher specimens (fluid-preserved in formaldehyde, ethanol, isopropyl alcohol, or glycerol). The voucher specimen data are available here through GBIF. Many samples are suitable for molecular analysis. We also maintain a searchable electronic database for our net tow event samples, including mapping features, accessible online at: https://sioapps.ucsd.edu/collections/pi/ This research and teaching repository represents the collection efforts of SIO scientists, federal and state agencies, and external researchers for over 120 years. This collection supports scientific research by providing specimens for study of the systematics, evolution, and ecology of pelagic invertebrates and their roles in marine food webs and ocean biogeochemical cycles. Specimens are available for examination at SIO and for loan to researchers at recognized institutions under the terms of our loan policies. The SIO-PIC staff and materials also support graduate and undergraduate courses, guest lectures, research, and school programming, in addition to the exhibits and education and outreach mission at the Birch Aquarium at Scripps.

This data was collected by Zachary Amir and the Ecolocical Cascades Lab at the University of Queensland to study interactions between native and invasive vertebrates in North Queenslands Wet Tropics Rainforests. The camera trap surveys conducted here compliment and extend prior surveys conducted by Dr. Tom Bruce as part of his PhD research studying feral cats in North Queensland forests. Important to note that these surveys implemented paired camera deployments, where each sampling locaiton received a camera palced on the road and another camera placed 50 m into the bush. Sampling locations were typically spaced 1km apart form each other, though this varies between small and large landscapes. This dataset was provided to the ALA in the CamtrapDP data exchange format (https://camtrap-dp.tdwg.org/) and transformed into a Darwin Core event-based dataset. captureMethod: activityDetection

The A. C. Moore Herbarium is an important part of the Department of Biological Sciences at the University of South Carolina (Columbia Campus). Founded in 1907 by Dr. Andrew Charles Moore, the original collection of dried plant specimens is now part of an ever-growing collection. Total holdings are just over 135,000 specimens, making the A. C. Moore Herbarium the largest in the state of South Carolina. Researchers and visitors will find a diverse collection of vascular and nonvascular plant material primarily from the Southeastern United States and more specifically from South Carolina. The Kathryn Kalmbach Herbarium (KHD), a collection of over 53,000 vascular plant specimens, is a regional herbarium with a research focus on the species diversity of Colorado and the Southern Rocky Mountain region. The collection also contains species from other areas of the Southwest and those species that are in cultivation at Denver Botanic Gardens. Most of the specimens within the collection have been digitized, and their photographs may be found online. Higher resolution images are also available upon request.

The collections of specimens at the Biological Museum, Stockholm, SwedenThe dataset covering the collection of the Biological Museum in Stockholm contains information about all extant specimens kept and presented in the museum´s exhibition, intended to portray “Nordic fauna in its natural surroundings” to visitors. Opened in 1893 in a purpose-built house, Nordic vertebrates (excluding fishes) are mounted and displayed in natural poses, placed in a 360-degree cyclorama amongst dried vegetation and fake terrain elements in front of a huge background wall-painting executed by the famous Swedish painter Bruno Liljefors.Mostly consisting of birds but also large, and some smaller mammals of Scandinavia, the original specimens and early additions and replacements were mounted in the atelier of the renowned wildlife hunter and taxidermist Gustaf Kolthoff (1845-1913). To the necessary extent, where pest insects have attacked the animals, certain successive replacements have been made, new animals then notably being brought in and mounted by taxidermists at “Kolthoffs naturaliemagasin”, and by Werner Berg, Birger Nordahl et al. (Swedish Museum of Natural History) during the mid-to late 19-hundreds. Some of the most recent specimens (mounted by Nicklas Svensson) were added during the last decade of the 20th century. The museum was thoroughly renovated in 1992 but remains intact from all other major aspects thus strongly representing a late 19th century view of nature and its inhabitants. It is presently undergoing a more extensive renovation aiming at presenting the 19th century cyclorama as when inaugurated.Since no catalogue of the museum´s specimens was ever kept, all information regarding the place of origin, time of collection, collector, acquisition and any additional information have been inferred from some (but very few!) specimen labels, and (primarily) from cross-tabulation of the written contents of a great number of successive editions of exhibit´s descriptions (printed booklets), from invoices, from mail conversation between the museum management and taxidermists, from informal notes and from interviews with former employees and informants.All animals were collected in their representative parts of Scandinavia including those found and brought back during a series of late 19th century, and early 20th century expeditions to Svalbard and Greenland (the latter presented in two separate, smaller dioramas. The latter animals were considered as “Nordic” representing North Atlantic and Polar Sea habitats under Nordic governance, and detailed expedition´s reports provide the most detailed information available on the provenance of these specimens.N.b. In 1867, Professor Albert J. Cook started the ARC and it currently houses ~ 1.5 million specimens mounted on pins, slides or stored in alcohol representing ~35,000 species. A significant portion of the collection represents the insect diversity Michigan and the Great Lakes Region. Other significant collections represent the world-wide arthropod fauna for select taxa, e.g., Lepidoptera and Scolytinae. Researchers in systematics, agriculture, natural resources, urban insect management, to extension personnel and to the general public use these specimens. The International Butterfly Amateur Network (IBAN) has been providing a framework for national amateur observational groups to capture data about the occurrence of butterflies (Lepidoptera) since 2009. An extensive network of amateur observers use a standard protocol based on Pollard walks to capture this information on paper sheets that they send 1 to their national office. Some of these offices digitize this information into spreadsheets, but others do not have the human resources to do this and they send the paper logs to the IBAN for processing. IBAN produces an annual report based on the sightings provided by these national members, with updated distribution maps and analysis of population trends for some key species.

Myophthiria is a highly specialised genus of brachypterous hippoboscid flies parasitising swifts and swiftlets (Apodidae). Myophthiria zeylanica Maa, 1980 has been considered endemic to Sri Lanka. Here we report the first record of M. zeylanica from India, based on a single female collected from an Indian swiftlet (Aerodramus unicolor (Jerdon, 1840)) found dead during a field visit in the Nilgiri Hills, Tamil Nadu, at 2238 m a.s.l. The specimen was identified based on external morphology following Maa (1980). This record provides new distributional data for this rarely collected swiftlet-associated louse-fly.

This dataset contains occurrence records of bacterial isolates obtained from rectal samples of wild rodents (Apodemus flavicollis or yellow-necked mouse and Myodes glareolus or bank vole) collected in Bulgaria. Animals were trapped and sampled in the field; rectal material was suspended in nutrient medium and subsequently processed in the Department of Infectious Microbiology of the Stephan Angeloff Institute of Microbiology, Bulgarian Academy of Sciences (SAIM-BAS), where bacterial isolates were cultured, purified, and identified using biochemical methods or PCR. The isolates identified via BD PhoenixTM gave a confidence value of 99%, unless otherwise specified in parenthesisEach record represents a bacterial isolate derived from a specific host individual at a defined place and time. Isolates are maintained as live cryopreserved pure cultures in the SAIM-BAS collection.Isolate identifiers follow the format SAIM-BAS-YI-[Roman numeral]-[Arabic numeral], where the Roman numeral denotes the host individual and the Arabic numeral denotes the isolate number corresponding to a table in the associated publication. These identifiers are provided in the organismID field and uniquely link GBIF records to the physical strains in the collection. The field eventID represents individual host animals. All bacterial isolates derived from the same host share the same eventID, allowing linkage of multiple isolates to a single sampled individual.The presence of bacteria is confirmed from cultured material and reflects host-associated occurrence; records do not represent environmental prevalence. Host animals showed no clinical signs at the time of sampling; isolates are therefore considered likely commensal. Multiple isolates of the same species per host may be present.In addition, the host rodents were tested for African swine fever virus, but it was not detected using PCR.

DNA metabarcoding data of arthropods from lower mountain range regions in southwest Germany - Version 1.8

The dataset comprises presence data on arthropods, but also on the groups 'Annelida', 'Ascomycota', 'Basidiomycota', 'Mollusca', 'Mucoromycota', 'Nematoda' and 'Proteobacteria'. For each detection of an Observational Taxonomic Unit (OTU), the number of reads is also given, as well as further information about the species assigned. The species information was derived from a comparison of the detected DNA sequences with the BOLD database and the database of the National Center for Biotechnology Information (NCBI). Further, the Ribosomal Database Project (RDP) classifier was used to identify species. A consensus taxonomy compiles the species information dervied from the different databases and ranks the results according to their validity by using labels from A to C (Information on A, B, and C given at the description of the variables). The DNA metabarcoding process is decribed in detail in Uhler et al (2021): Relationship of insect biomass and richness with land use along a climate gradient (https://www.nature.com/articles/s41467-021-26181-3#Sec10 ). Since the samples were devided into large and small subsamples to improve the metabarcoding results, the data is given for each of the subsamples separately. The samples that went through DNA metabarcoding were derived from a Malaise trap experiment, for which five different types of Malaise traps were placed on a meadow and a forest clearing site each in three regions of southwest Germany (Nationalpark Hunsrück-Hochwald, Rhine-Main-Observatory, Steigerwald). The sites in the Hunsrück and the Rhine-Main-Observatory are part of the Long-term Ecological Research Network Germany (LTER-D).

"Διαδικτυακή βάση δεδομένων η οποία παρέχει πληροφορίες για την ταξινόμηση, τη κατανομή, την κατάσταση διατήρησης και τις βιβλιογραφικές αναφορές για 848 μη θαλάσσια σπηλαιόβια είδη ζώων στην Ελλάδα, καθώς και πληροφορίες για 465 σπήλαια από όλες της περιφέρειες της Ελλάδας. Περιέχει επίσης και 100 τάξα προσδιορισμένα σε επίπεδο γένους, τα οποία είναι ορατά μόνο στους καταλόγους ειδών κάθε σπηλαίου. Συνολικά, η βάση περιλαμβάνει 2.573 εγγραφές. Για κάθε είδος, παρέχονται οι ακόλουθες πληροφορίες: επιστημονική ονομασία, χάρτης με τις τοποθεσίες καταγραφής, ταξινόμηση, κατανομή σε σπήλαια της Ελλάδας, κατάσταση διατήρησης, καθεστώς προστασίας, σύνδεσμοι με μεγάλες βάσεις δεδομένων (IUCN Red List, Fauna Europaea, GBIF και NCBI), και όλη η σχετική βιβλιογραφία. Τα συνώνυμα ειδών παρέχονται μόνο κατ' εξαίρεση, καθώς ο χρήστης μπορεί να τα δει στις συνδεδεμένες βάσεις δεδομένων. Για κάθε σπήλαιο, παρέχονται οι ακόλουθες πληροφορίες: η ελληνική ονομασία του σπηλαίου με λατινικούς χαρακτήρες (ελληνικό-ISO 843 σύστημα μεταγραφής), χάρτης με την τοποθεσία, τα συνώνυμα του σπηλαίου όπως αναφέρονται στη βιβλιογραφία, ο πλησιέστερος οικισμός στο πλαίσιο του διοικητικού συστήματος που καθιερώθηκε το 1/1/2011 (ν. 3852/2010), σχόλια, το καθεστώς προστασίας, κατάλογος ειδών και οι βιβλιογραφικές πηγές. Η βάση δεδομένων CFG καταρτίστηκε μετά από συλλογή, κριτική αξιολόγηση και ενσωμάτωση όλων των ταξινομικών και πανιδιστικών πληροφοριών για είδη που καταγράφηκαν στα σπήλαια της Ελλάδας. Περιλαμβάνει όλα τα είδη που έχουν καταγραφεί έως το 2018 και επί του παρόντος θεωρούνται έγκυρα. Η βάση δεδομένων ελέγχθηκε για πιθανά κενά στα δεδομένα, σφάλματα ή ασυνέπειες σε σχέση με τους κανόνες της ζωολογικής ονοματολογίας, τον πλεονασμό και τις ασυνέπειες μεταξύ των τμημάτων. Το σύστημα ταξινόμησης αναφοράς εναρμονίστηκε με την Πανευρωπαϊκή Υποδομή καταλόγων Ειδών (PESI, EU-nomen).Η βάση δεδομένων της σπηλαιόβιας πανίδας της Ελλάδας δημιουργήθηκε στο πλαίσιο του προγράμματος «Διατήρηση της σπηλαιόβιας πανίδας της Ελλάδας» που χρηματοδοτήθηκε από το Ίδρυμα MAVA και το WWF Ελλάς με σκοπό να χρησιμεύσει ως σημείο αναφοράς και βασικό εργαλείο έρευνας, εκπαίδευσης και διαμόρφωσης πολιτικής για την προστασία των σπηλαιόβιων ειδών και των σπηλαιόβιων οικοσυστημάτων στην Ελλάδα.Αναφορά: Paragamian, K., M. "Η βάση δεδομένων παρουσιάζει την εμφάνιση 145 ειδών Orthoptera σε 186 χερσαίες τοποθεσίες Natura 2000 της Ελλάδας. Η Ελλάδα φιλοξενεί 378 είδη Orthoptera (35% της Ευρώπης), με 140 είδη να είναι ενδημικά στην Ελλάδα και 139 είδη να κινδυνεύουν με βάση τα κριτήρια της IUCN. Το ένα τέταρτο της ελληνικής ορθόπτερης πανίδας είναι ενδημικό και υπό εξαφάνιση. Ο ελληνικός νόμος για τη βιοποικιλότητα 3937/31-3-2011 παρέχει προστασία σε όλα τα παραπάνω είδη ως «είδη που περιλαμβάνονται στην εθνική και διεθνή κόκκινη λίστα ή «ενδημικά είδη» (άρθρο 11: διατήρηση της ενδημικής βιοποικιλότητας). Silveira et al. (Phytotaxa 352 (1): 1–91; Phytotaxa 605 (1): 1–83 and Phytotaxa 640 (2): 125–160). Most of the specimens were collected by P. Silveira and collaborators, but some collections were offered. This dataset was generated as part of the Food from Thought ecosystem genomics project (2019-2022) which’s overarching goal was to develop innovative ways to link reliable field estimates of organismal abundance with evidence of biodiversity obtained through metabarcoding (this dataset), eDNA, and image analysis of bulk samples.By gathering data through metabarcoding of malaise trap samples across sites in southern Ontario that span the gradient of from intense and highly productive corn-soybean farming to alternative land use farms with varying amounts natural restoration of marginal lands, this work generated one of deepest datasets available for comparison with factors influencing arthropod biodiversity in relation to farming practices, climatic variation, physical features, and landscape heterogeneity. This work established elements of a standardized methodology for biodiversity monitoring and environmental impact assessment, identified key uncertainties with respect to field metrics based on DNA-based methodologies, and outlined a framework for early warning of insect pest outbreaks and/or decline of beneficial insect species.The two datasets represent DNA-based occurrences in Darwin Core Format (dwc). The first is a dwc occurrence dataset and the second the corresponding DNA-derived extension table based on GBIF recommendations.

Culicoides paraensis (Goeldi) (Diptera: Ceratopogonidae) se considera el vector principal del virus Oropouche (Orthobunyavirus, Peribunyaviridae) en el trópico americano. A travez de GBIFcompartimos los datosdel primer registro de C. paraensis en Cuba, durante el primer brote conocido de fiebre de Oropouche fuera de su área de distribución endémica en la región amazónica. Mediante capturas humanas, recolectamos 98 especímenes de C. paraensis en tres provincias cubanas (Santiago de Cuba, Cienfuegos y La Habana), donde se había documentado la fiebre de Oropouche en humanos. Esta especie no fue capturada mediante las diversas trampas instaladas en los sitios de muestreo (BG-Sentinel, trampas de Nueva Jersey y trampas de luz CDC), lo que podría explicar por qué C. paraensis no se había reportado previamente en Cuba. En Norteamérica, C. paraensis se desarrolla en huecos húmedos de árboles, mientras que en las regiones tropicales utiliza cáscaras de cacao y tocones de banano como hábitat larvario. Sin embargo, se desconocen los sitios específicos de desarrollo larvario de esta especie en Cuba. La captura de hembras adultas de C. paraensis en áreas de circulación activa del virus Oropouche sugiere su participación en la transmisión del virus en Cuba.

The paper deals with the flowering phenology of Rhododendron wattii Cowan (Ericaceae family), a threatened and endemic plant from Nagaland, northeastern India. The study was conducted at Dzukou Valley, Kohima District of Nagaland, on a single tree of R. wattii growing at an elevation of 2,600 m with no other tree of the same species in the vicinity. Flowering occurs from the end of February to April, and fruiting is observed from April to December. The flowers present in trusses of 18–25 flowers are pink with darker flecks and purplish basal blotches. They are foraged and pollinated by the Fire-tailed Sunbird Aethopyga ignicauda and bumble bees (Bombus spp.). The only attractant for the foragers is the nectar secreted in the five nectaries at the base of the corolla tube. Catastrophes like frequent forest fires and anthropogenic activities are responsible for the disappearance of this species.

DATRAS is an online database of trawl surveys with access to standard data products. DATRAS (the Database of Trawl Surveys) has been developed to collate and document the survey data, assure data quality, standardize data formats and calculations, and ease data handling and availability. With the possibility for instant remote access, the data from DATRAS are used for stock assessments and fish community studies by the ICES community and public users. DATRAS stores data collected primarily from bottom trawl fish surveys coordinated by ICES expert groups. The surveys are covering the Baltic Sea, Skagerrak, Kattegat, North Sea, English Channel, Celtic Sea, Irish Sea, Bay of Biscay and the eastern Atlantic from the Shetlands to Gibraltar. At present, there are more than 45 years of continuous time series data in DATRAS, and survey data are continuously updated by national institutions.

This dataset contains 11.339 mammal occurrences from 123.271 images recorded using camera traps in the Ueckermünder Heide region in Northern Germany and Poland. We used a two-minute threshold to determine independent occurrences. The study area covers approximately 400 km² and was subdivided into 50 grid cells of 4 km² each to ensure systematic spatial sampling coverage. Camera trap surveys were carried out during three field sessions: June–October 2022 (43 camera locations), 2023 (46 locations), and 2024 (48 locations). Camera locations were randomly selected within each cell, and the final placement was adjusted aiming to maximise the probability of recording wildlife activity. All surveys used Reconyx HyperFire HC600 camera traps (Reconyx Inc., Holmen, WI, USA). Cameras were deployed in trees at a height of approx. 0.5 meters, following standardized protocols to ensure consistency across years and locations. The dataset is provided Camtrap DP format. Invertebrates were sampled using Sangria wine-baited pitfall traps, with the exception of Gastropoda which were sampled using one minute timed searches in a 2m squared quadrat. Pitfall traps were left active for three days and specimens were collected and preserved in 95% ethanol.

New observations are continuously added through the registration portal https://arter.dk. The portal is a collaboration project between the Danish Environmental Protection Agency, the Natural History Museum of Denmark and the Natural History Museum Aarhus. The project received generous financial support from Aage V. Jensen Naturfond and 15. Juni Fonden as well as an early contribution from the Danish state. The aim of Arter is to gather all available information about observations of Danish biodiversity and make the data available to the general public. Futhermore the portal offers free access to knowledge about the Danish biodiversity on species level making it easier for the general public to obtain knowledge about the species and protect same. The Insectmobile (Insektmobilen) is a research project at the National History Museum of Denmark, University of Copenhagen, with the goal to investigate the diversity of flying insects in Denmark. In the summer of 2018, 2019 and 2020 almost 400 volunteers collected flying insects using large custom made insect nets mounted on the roof of their cars. The bulk insect samples were processed with a non-destructive DNA extraction DNA metabarcoding protocol (dx.doi.org/10.17504/protocols.io.bmunk6ve) and sequences were assigned taxonomy by importing the fasta file into GBIF's sequence ID tool (https://www.gbif.org/tools/sequence-id). The sequences were queried against a 99% clustered version of the BOLD Public Database v2024-01-06 public data (COI-5P sequences). The dataset contains unidentified sequences and potential errors and contaminants. For example, even though the primers used were developed as universal primers targeting freshwater insects, you will find other phyla, classes etc. We share these sequences and associated data for the data to be as open as possible, but please do reannotate sequences and filter the data for your specific needs prior to using the data for analysis. Please be aware that the samples may contain gut content of sampled insects and eDNA. Sequence identification certainty is captured in the identificationRemarks field. The bit score is the required size of a sequence database in which the current match could be found just by chance. The bit score is a log2 scaled and normalized raw score. Each increase by one doubles the required database size (2bit-score). The expect value is a parameter that describes the number of hits one can "expect" to see by chance when searching a database of a particular size. It decreases exponentially as the score of the match increases. Hence, a low expect value is better. How much of the query(input) sequence aligns with the match in the the reference database, in percent. Badges representing different identity thresholds (match types); Blast exact match = identity >= 99% and queryCoverage >= 80%. This is within the threshold of the OTU, Blast ambiguous match = identity >= 99% and queryCoverage >= 80%, but there is at least one more match with similar identity, Blast close match = identity < 99% but > 90% and queryCoverage >= 80%. It is something close to the OTU, maybe the same genus, Blast weak match = there is a match, but with identity < 90% or/and queryCoverage < 80%. Depending on the quality of the sequence, bit score, identity and expect value, a higher taxon could be inferred from this, Blast no match = no match to the reference database.

Since 2019, Taxon Expeditions has organized 'urban expeditions' in greenspaces in Amsterdam, the aim of which has been to form teams of both community scientists from the neighbourhood and professional biodiversity experts and to carry out high-quality explorations of invertebrates of urban greenspaces. Each 'expedition' entailed training for the community scientists in field methods for biodiversity sampling and techniques for preserving, studying, and identifying invertebrates. Each expedition also yielded large numbers of specimens that were worked up into permanent collection specimens and identified by the participating experts. The results were published in reports and papers, partly authored with the community scientists. We now have a rich baseline of invertebrates from these greenspaces, which reveal important ecological patterns. This digitization of the data, with particular emphasis on the soil invertebrates, provides a baseline from these greenspaces.

Novel methods for sampling and characterizing biodiversity hold great promise for re-evaluating patterns of life across the planet. The sampling of airborne spores with a cyclone sampler, and the sequencing of their DNA, have been suggested as an efficient and well-calibrated tool for surveying fungal diversity across various environments. These data originate from the Global Spore Sampling Project, comprising 2,768 samples collected during two years at 47 outdoor locations across the world. Each sample represents fungal DNA extracted from 24 m3 of air. We applied a conservative bioinformatics pipeline that filtered out sequences that did not show strong evidence of representing a fungal species. The pipeline yielded 27,954 species-level operational taxonomic units (OTUs). Each OTU is accompanied by a probabilistic taxonomic classification, validated through comparison with expert evaluations. To examine the potential of the data for ecological analyses, we partitioned the variation in species distributions into spatial and seasonal components, showing a strong effect of the annual mean temperature on community composition.[This dataset was processed using the GBIF Metabarcoding Data Toolkit.]

The Natural History Museum of Denmark (NHM-DK) is a research centre associated with the University of Copenhagen. Their library is a member of the national library association who recently received state funding to make available online the resources held by its members. The NHM-DK would like to begin digitization of the field notebooks, journal publications and books held in their library, some of which have significant historic value. After a short consultation with their regular partners, NHM-DK received a suggestion from the Head of the management office of the Nordjylland National Park. They would like the contents of a particular classic literature compilation digitized for a project they are running: ‘Birds at the Danish Lighthouses, 1883–1939’ (In Danish, ‘Fuglene ved de danske Fyr, 1883–1939’). They want to use any occurrence data recorded in those books from two lighthouses (Lodbjerg Fyr and Hanstholm Fyr) for an on-site exhibition project. The NHM-DK has started discussions with their national GBIF node, DanBIF, about the mobilization of the information contained in these volumes, namely to preserve their contents for the future and provide online access for everyone.

Established in 1812, The Academy of Natural Sciences hosts one of the most important collections of preserved fishes in the world with an estimated 1.6 million specimens in 155,000 lots representing more than 15,000 species. The collection is particularly rich in catfishes (Order Siluriformes), minnows (Cypriniformes) and eels (Anguilliformes). Geographically, its strengths include freshwater species of North and South America and marine species of the North Atlantic and Indian Oceans. ANSP also has one of the world’s largest collections of fish types with 2,797 primary and 17,881 secondary type specimens representing 1,857 and 2,048 species/subspecies, respectively. In total, ANSP types represent ~3,086 species/subspecies and ~8.4% of all fish species ever named as such (as of Jan 2024). Specimens aside, staff have assembled and curate ~18,000 frozen tissue samples of thousands of fish species primarily from the U.S. and South America.

VectorNet started in May 2014, and is now in its second iteration (2019–2023). VectorNet supports the collection of data on vectors and pathogens in vectors related to both animal and human health. ECDC and EFSA are developing a network of medical and veterinary experts and organisations to maintain a common database on the presence and distribution of vectors and pathogens in vectors across Europe and the Mediterranean basin. The network of medical entomologists and public health professionals, already established during the preceding VBORNET project, is being extended to include veterinary entomologists and veterinarians working in the field of vector-borne diseases in Europe and the countries surrounding the Mediterranean Basin. The project also provides ad-hoc scientific advice to support ECDC and EFSA with technical questions on vector surveillance and vector-borne diseases in humans and animals. Through the EFSA/ECDC collaboration on the VectorNet project, communication and collaboration between experts and organisations from the medical and veterinary domains will be improved. The project will contribute to improving preparedness and response for vector-borne diseases in the European Union.

The Sea Watch Foundation has been collecting both effort-based and non-effort-based sightings data of marine mammals and other megafauna since the late 1960s. The main area of coverage is the waters around Britain and Ireland but with some surveys elsewhere. Data come from platforms ranging from small to large vessels either on dedicated survey or platforms of opportunity, and from coastal land sites. Data collected include environmental conditions, marine traffic, and seabird associations. Sighting records come from all types of marine user from marine mammal biologists to citizen scientists and members of the public. All sightings are checked, and species ID validated from still or video images and/or descriptions, except in those cases where persons are known, experienced, observers.

UAM Insect Collection (Arctos) - Version 39.38

The UAM Insect collection is the northern-most facility of its kind in the United States. 98.5% of our records are from Alaska. Although a young collection (begun in 2000), we have recently surpassed 200,000 records representing over 1 million specimens (as of June 2014), making this collection the fourth largest in the US in entomology with data served to iDigBio. Over 99% of these records have been georeferenced. Over 75% of the pinned collection has been databased; approximately 10% of the wet collection has been databased. At least one specimen of every lowest identification, in both the pinned and wet collections, has been databased so we have a complete online taxon inventory of the collection. 136,257 specimens have been identified to the species level - these represent 2,869 species (23% are apparent new records for the state). Coleoptera, Odonata, and Hymenoptera are the most well-curated groups. 56,187 of these specimen records have been cited or otherwise used in 38 peer-reviewed publications. This dataset is derived from analyses of photo samples obtained by deploying drop camera photo (DCP) systems conducted during various research surveys in coastal areas of the north shore of the St. Lawrence Estuary and the Gulf between Portneuf-sur-Mer and Sept-Îles between June and October of 2019 to 2022. It contains 4866 species occurrence data of 109 different taxa for epibenthic invertebrates and submerged aquatic vegetation (including algae) at depths ranging from 0 to more than 50 meters. Additional information about this dataset is available in the “Method step description” section. The research surveys were undertaken by the Department of Fisheries and Oceans Canada as part of the baseline program of the Ocean Protection Plan. This initiative aims to acquire environmental baseline data contributing to the characterization of important coastal areas and to support evidence-based assessments and management decisions for preserving marine ecosystems. Data acquired during the research surveys additionally include: 1) fish and invertebrate species occurrence data derived from analyses of video samples collected using a stereoscopic baited remote underwater camera video systems (stereo-BRUVs) 2) fish and invertebrates catch data from beam trawl sampling (occurrence and catch weights by species), 3) substrate classification based on drop camera samples, 4) oceanographic measurements of the water column from Seabird 19plus V2 profiling CTD (conductivity, temperature, depth, photosynthetic active radiation, pH, dissolved oxygen), 5) nutrients (NO2, NO3, NH4, PO4, SiO3) and dissolve organic carbon (DOC) concentrations, and 6) current speed and direction from tilt meters. The datasets of the first two elements will also be available as independent datasets on the OBIS/GBIF portal. Les données acquises lors des relevés comprennent aussi : 1) les données d’occurrence des taxons de poissons et invertébrés observés dans des échantillons vidéo provenant de systèmes de caméras vidéo stéréoscopiques appâtés (CVSA), 2) les données de capture de poissons et invertébrés dans un chalut à perche (occurrence et poids des captures des différents taxons), 3) la classification du substrat benthique basée sur les déploiements du système de caméras photos déposé, 4) des mesures océanographiques de la colonne d'eau d’un CTD Seabird 19plus V2 type profilage (conductivité, température, profondeur, rayonnement photosynthétique actif, pH, oxygène dissous), 5) les concentrations de nutriments (NO2, NO3, NH4, PO4, SiO3) et carbone organique dissous (DOC) et 6) la vitesse et la direction du courant mesurées par des inclinomètres. Les jeux de données des deux premiers éléments seront également disponibles en tant que jeux de données indépendants sur le portail OBIS/GBIF. Este conjunto de datos hace parte de la Colección de Referencia de Biología Marina de la Universidad del Valle. Posee 624 registros de equinodermos, correspondientes a 59 especies, las cuales se encuentran repartidas en 4 clases (Asteroidea, Echinoidea, Holothuroidea y Ophiuroidea). Los registros provienen casi que en su totalidad, de la región del Pacífico colombiano. Estos registros datan desde el año 1975 hasta el año 2021. Uno de los principales precursores de esta colección fue el biólogo Raúl Neira, quien con ayuda de estudiantes empezó la recolecta de especímenes a comienzos de la década del 70, con el fin de reforzar la enseñanza de las primeras generaciones de biólogos de la Universidad del Valle enfocados en el área marina. Debido a que en esa época no habían muchos estudios sobre equinodermos en gran parte del Pacífico oriental, se contó con el apoyo de Gordon Hendler (Los Angeles County Museum), David Pawson (Smithsonian Institution) y John Lawrence (University of South Florida) para la identificación de los especímenes. La colección de referencia se estableció formalmente ante el Instituto Alexander Von Humboldt en el año 2002.

Se evaluó la diversidad y distribución de la avifauna en dos gradientes altitudinales en los distritos de Utco (Cajamarca) y Balsas (Amazonas) al norte de Perú. En cada gradiente altitudinal se identificó cuatro estratos en base al tipo de cobertura vegetal y altitud; se evaluaron 160 puntos de conteo sin estimación de distancia en las áreas menos impactadas y con acceso factible, también se empleó observaciones asistemáticas. Se registraron 167 especies (11 endémicas), 112 en el gradiente altitudinal del distrito de Utco y 139 en el gradiente altitudinal del distrito de Balsas.

Between 2006 and 2012 the ectomycorrhizal Fungi of Meise Botanic Garden were surveyed by monitoring species rich sites. By recording the precise location of the fruiting bodies we also aimed to infer the extent of their subterranean mycelia. Surveys were repeated on the same sites over time to facilitate monitoring of changes in species composition within and between sites.

Datos generados a partir del muestreo y observación de ejemplares de dípteros de interés forense de las provincias de Neuquén y Río Negro, Argentina. Las recolecciones se han hecho en varios meses y localidades, representativos de las 4 estaciones y las diferentes ecorregiones del norte de la Patagonia. Las colectas se realizaron en un rango altitudinal entre los 264 a 1647 msnm. Para la recolección se empleó un método pasivo consistente en el uso de trampas cebadas con material animal en descomposición. La temporalidad de la recolecta fue aleatoria así: en 2014 en el mes de noviembre, en 2015 en los meses de enero, mayo, junio julio, septiembre y octubre, 2016 en el mes de febrero, en 2019 en el mes de septiembre, 2021 marzo, 2022 enero noviembre y diciembre 2023 enero y febrero.

The database contains occurrence records of the alien plants of Nepal based on the herbarium specimens that have been deposited at the National Herbarium and Plant Laboratories (KATH) of the Department of Plant Resources, Ministry of Forest and Environment, Kathmandu, Nepal. The species included are invasive as well as non-invasive naturalized species. It has records of 133 alien species included in 3513 herbarium records. The digitization and publication process of this database was supported by Biodiversity Information Fund for Asia (BIFA; project no. BIFA3_025) program of Global Biodiversity Information Facility (GBIF) funded by Ministry of Environment, Government of Japan.

The present list of marine fishes in the Colombian Pacific aims to provide information about the registered fish species in the portion of the Pacific Ocean that belongs to Colombia, based on the review of scientific collections (Universidad del Valle, (CIR-UV), INVEMAR (INV PEC), Parque Nacional Natural Gorgona (PE and MMG) and Instituto de Ciencias de la Universidad Nacional (ICN-MHN) for larvae) and validated regional documents. The 852 species listed belong to 62 orders, 162 families and 475 genera. From these, 79 species are found only in their larval stage, 35 species are cited for the first time in the Pacific of Colombia and 14 species are endemic to the area.

The International Butterfly Amateur Network (IBAN) has been providing a framework for national amateur observational groups to capture data about the occurrence of butterflies (Lepidoptera) since 2009. An extensive network of amateur observers use a standard protocol based on Pollard walks to capture this information on paper sheets that they send to their national office. Some of these offices digitize this information into spreadsheets, but others do not have the human resources to do this and they send the paper logs to the IBAN for processing. IBAN produces an annual report based on the sightings provided by these national members, with updated distribution maps and analysis of population trends for some key species. This dataset presents the sighted lepidopterans.

This dataset represents data of earthworms surveys collected in 1 protected areas (Hundred Acre Wood) in Russia. Earthworms were sampled by digging-out and hand-sorting (by layers) of the soil samples of 25 * 25 cm and a depth of c. 35 cm in different locations (sampling plots). Some locations were investigated once, some several times within one year or several years. Due to such sampling design the dataset includes 3 types of events: (1) the survey (soil samples collected in the location during one sampling period), (2) soil sample (part of the survey, one sample of 25 * 25 cm and a depth of c. 35 cm collected during the survey), including empty samples, and (3) soil sample layer (part of the soil sample). Occurrence data provide 6673 earthworms occurrences in soil sample layers with life stage (juvenile, adult, or subadult), and biomass for each individual, as well as 271 earthworms occurrences in the survey with density for each survey.

Timed species count birds' data of the Kenyan Coastal Forests, 1992 - 1994 - Version 1.7

The biological importance and uniqueness of East African coastal forests is widely recognized; they form an Endemic Bird Area. Important remnants of this fragmented habitat occur on the southern Kenyan coast, but their avifauna has been little studied before 1992. In January 1992 to September 1994, the avifauna of 20 South Coast Forest fragments were systematically assessed using mist-netting, timed species counts and direct observations. Sixty forest-dependent bird species were recorded, amongst them three that are globally threatened (Sokoke Pipit Anthus sokokensis, Spotted Ground-thrush Geokichla guttata, East Coast Akalat Sheppardia gunningi) three that are near-threatened (Southern Banded Snake Eagle Circaetus fasciolatus, Fischer’s Turaco Tauraco fischeri, Plain-backed Sunbird Anthrepres reichenowi) and four that are ‘restricted-range’ (Fischer’s Turaco, Sokoke Pipit, Mombasa Woodpecker Campethera mombassica, Uluguru Violet-backed Sunbird Anthreptes neglectus). This dataset gives a baseline information on the birds recorded using the timed species count method in 20 forests fragment including: Timbwa, Waa, Kinondo, Diani, Teleza, Mtswakara, Gandini, Muhaka, Mrima,Buda, Gongoni, Marenje, Maluganji ,Shimba Hills, Arabuko Sokoke, Lunguma, Phungi wetland,Ukunda, Chale and Gonja. The dataset contains 2055 entries. The data were formatted according to the Darwin Core Standards by A Rocha Kenya before publishing through the IPT at the National Museums of Kenya, Nairobi.

This dataset contains bird eggs from the National Museum and Art Gallery of Trinidad and Tobago. The collection is composed of 823 clutches of eggs identified to the level of either species or subspecies. In 2014, the National Museum and Art Gallery of Trinidad & Tobago transferred their off-display natural history specimens to the UWIZM. As a result, these specimens are all stored in the Zoology Room of the UWIZM. The contents of each egg have been removed via a small hole, leaving the preserved and (in most cases) complete eggshell. Little is known about the origins of this collection, but it seems possible that many of the eggs were collected by Sir Charles Belcher & G. D. Smooker and connected to their 1936 publication "Birds of the Colony of Trinidad and Tobago".

The Eastern Highlands of Zimbabwe harbors several freshwater species of conservation interest, such as birds, invertebrates, fish and amphibians, whose numbers and distribution are little known. The impacts of the on-going human activities and threats such as agricultural expansion, illegal mining activities and introduction of alien invasive species on the local wetland biodiversity, and the integrity of the ecosystem in the region is also not very clear. A related problem is the inaccessibility and unavailability of the relevant data on the wetland biodiversity from previous studies and surveys, for policy and decision making in the area. This project seeks to mobilise the much required data on freshwater biodiversity in the Eastern Highlands of Zimbabwe and make use of Biodiversity Informatics tools to identify the important sites for Conservation of Freshwater biodiversity, with a focus on fish, invertebrates, amphibians and bird species in the region. The outputs from this project will therefore help to show policy makers. Wildlife managers, researchers and conservationists where to target resources and conservation effort should be target and will help protect the biodiversity that still occur in the unprotected wetlands of this region, that could be lost to human activities such as clearing for agriculture.

This dataset represents **data of earthworms surveys** collected in 1 protected areas (Hundred Acre Wood) in Russia. Earthworms were sampled by digging-out and hand-sorting (by layers) of the soil samples of 25 * 25 cm and a depth of c. 35 cm in different locations (sampling plots). Some locations were investigated once, some several times within one year or several years. Due to such sampling design the dataset includes 3 types of events: (1) the survey (soil samples collected in the location during one sampling period), (2) soil sample (part of the survey, one sample of 25 * 25 cm and a depth of c. 35 cm collected during the survey), including empty samples, and (3) soil sample layer (part of the soil sample). Occurrence data provide 6673 earthworms occurrences in soil sample layers with life stage (juvenile, adult, or subadult), and biomass for each individual, as well as 271 earthworms occurrences in the survey with density for each survey.

The Antarctic Penguin Biogeography Project is an effort to collate all known information about the distribution and abundance of Antarctic penguins through time and to make such data available to the scientific and management community. The core data product involves a series of structured tables with information on known breeding sites and surveys conducted at those sites from the earliest days of Antarctic exploration through to the present. This database, which is continuously updated as new information becomes available, provides a unified and comprehensive repository of information on Antarctic penguin biogeography that contributes to a growing suite of applications of value to the Antarctic community. One such application is the Mapping Application for Antarctic Penguins and Projected Dynamics (MAPPPD; www.penguinmap.com) - a browser-based search and visualization tool designed primarily for policymakers and other non-specialists (Humphries et al., 2017), and ‘mapppdr’, an R package developed to assist the Antarctic science community. The long-term coral reef monitoring programme was established by the Institute of Marine Affairs to establish baseline surveys of coral reef health throughout Tobago. Four locations were established in 2010: Buccoo Reef (Outer and Western reef) and Culloden Reef (east and west). Angel Reef was added in 2014, BlackJack Hole was added in 2015 and Flying Reef was added in 2019. Castara, Plymouth, and Charlotteville were added to the monitoring sites in 2016. Sites are monitored for spatial and temporal changes along with associated environmental conditions to understand the reef's response to environmental and anthropogenic impacts.

Xeno-canto (XC) is an online database that provides access to sound recordings of wild birds from around the world. The recordings are shared by a growing community of thousands of recordists from around the world, amateur birdwatchers and professionals alike. The aim of Xeno-canto is to have representation of all bird sounds, meaning all taxa, to subspecies level, their complete repertoire, all of the geographic variability, at all stages of development.The website of Xeno-canto (www.xeno-canto.org) was launched in 2005. It is run by the Xeno-canto Foundation for Nature Sounds in The Netherlands, with support from Naturalis Biodiversity Center.Please note that the Xeno-canto dataset shared on GBIF is currently a subset of the entire XC collection. Only the recordings by recordists who have given their permission to share recording metadata with GBIF are shared at the moment. We expect the dataset to increase over time, as more recordists give permission to share data with GBIF.

El Parque Nacional Natural Sanquianga (PNN Sanquianga) posee una gran cantidad de ecosistema manglar, equivalente al 53% de los manglares del departamento de Nariño y 20% del Pacífico colombiano. Este ecosistema por su productividad es la base de alimentación y reproducción de diversidad de especies marinas y de estuarios, y lugar de nidación de diferentes especies de aves. Posee abundantes esteros y deltas influidos por los ríos Sanquianga, Patía, La Tola, Aguacatal y Tapaje, y numerosas islas pobladas por diversos árboles, típicos del manglar y del bosque húmedo tropical, aves residentes y migratorias, igualmente posee gran extensión de playas donde anidan tortugas marinasEl PNN Sanquianga registra una altísima presencia de recursos hidrobiológicos y en ellos habitan varias especies de peces, moluscos y crustáceos de importancia pesquera, que aportan a la sostenibilidad de la pesquería local, regional y nacional.De este modo, el presente recurso documenta la información asociada a 1596 registros de fauna para artrópodos, cordados y moluscos marinos. En total, se tienen 68 especies, 47 géneros y 27 familias.

En el marco del proyecto BID-CA2020-047-USE llamado "Colecciones basadas en datos para acciones de conservación: involucrando a los tomadores de decisiones para salvar epífitas amenazadas en Colombia", financiado por el programa de información sobre Biodiversidad para el Desarrollo (BID), presentamos nuestro primer conjunto de datos sobre especies epífitas del herbario Joaquín Antonio Uribe de Medellín (JAUM). Este conjunto de datos contiene un total de 6.585 registros de plantas y líquenes, correspondientes a las familias: Araceae (1.513 registros, 255 especies), Aspleniaceae (185 registros, 29 especies), Bromeliaceae (36 registros, 12 especies), Cyclanthaceae (265 registros, 29 especies), Dryopteridaceae (140 registros, 53 especies), Gesneriaceae (346 registros, 71 especies), Hymenophyllaceae (88 registros, 28 especies), Lobariaceae (un registro, una especie), Lomariopsidaceae (22 registros, 5 especies), Oleandraceae (5 registros, 2 especies), Orchidaceae (2.975 registros, 972 especies), Peltigeraceae (un registro, una especie), Piperaceae (453 registros, 90 especies) y Polypodiaceae (555 registros, 100 especies). El conjunto de datos corresponde a un 96% de registros con habito Epífito, el restante 4% a registros con habito Hemiepífito y Trepador. Hasta el momento 4.794 registros cuentan con coordenadas y, un restante de 1.791 está en proceso de georreferenciación.

Biological records of potentially nutrient plants of mexican wild bees identified from Naturalista (Mexican iNaturalist Node) observations. This is an interinstitutional effort for taxonomic curation and mobilization of plant observations that appear in photos of bees compiled by the project “Xicotli Data: Native Bees and their flowers” (https://www.naturalista.mx/projects/xicotli-data-abejas-mexicanas-y-sus-flores). It seeks to maximize the use of the available observations in Naturalista. Thus, it is expected to contribute to the documentation of the native plant-bee interactions. This dataset is made up of a metadata and three tables: 1) occurrences; 2) ecomorphological attributes (see details here), and 3) type of interaction with the bee (see details here). Taxonomic determination from photographs is a great challenge. However, experts plant taxonomists carried out the curation of the observations from specialized literature (i.e., taxonomic descriptions and catalogues) and comparison with specimens from two Mexican herbaria: IEB-“Graciela Calderón and Jerzy Rzedowski ” (http://inecolbajio.com/index.php#) and MEXU-UNAM (http://www.ib.unam.mx/botanica/herbario/) applied a very conservative protocol that guarantees the greatest possible veracity of the taxonomic determinations. In the face of taxonomic knowledge gaps in sub-Saharan Africa, the availability of biodiversity data is pressing, especially as extinction risks and conservation needs arise for the sustainability of derived ecosystem services (Rodger et al., 2004; Mkenda et al., 2019). The development of research is therefore dependent on access to basic knowledge that really only exists in the form of collections throughout the world's museums. The present occurence data and associated catalog is based on collections of Megachilidae historically collected in the Belgian Congo, now the Democratic Republic of Congo. It includes several collecting localities for several specimens kept at the Royal Museum for Central Africa (RMCA, Belgium). The collections of the Megachilidae of the RMCA were reorganized by Professor Jean J. Pasteels, who covered the taxonomic revisions until about the 1980s. We mention here, the collectors and the dates of collection of the specimens. For each of the species, so informed in this catalog, the descriptor is indicated and the taxonomic nomenclature updated to conform to the international standard. This nomenclature is especially inspired by the publication of Trunz et al. (2016), on the classification of the tribe of Megachilini in relation to phylogeny and biogeography. Moreover, the taxa are organized according to public directories (Discover Life and GBIF), the catalog of Afrotropical bees of Coetzer & Eardley (2019) and the key to genera and subgenera of bees of sub-Saharan Africa of Eardley et al. (2009).

Introduced (non-native) species that becomes established may eventually become invasive, so tracking introduced species provides a baseline for effective modeling of species trends and interactions, geospatially and temporally.The umbrella dataset, called United States Register of Introduced and Invasive Species (US-RIIS), is comprised of three lists, one each for Alaska (AK, with 532 records (this dataset)), Hawaii (HI, with 6,075 records), and the conterminous United States (L48, with 8,656 records). Each list includes introduced (non-native), established (reproducing) taxa that: are, or may become, invasive (harmful) in the locality; are not known to be harmful there; and/or have been used for biological control in the locality.To be included in the GRIIS-AK, a taxon must be non-native everywhere in the locality and established (reproducing) anywhere in the locality. Native pest species are not included.Each record has information on taxonomy, dates of introduction (where available; currently for 38%), invasion status (invasive or introduced), and citations for the authoritative sources from which this information is drawn. The umbrella dataset US-RIIS builds on a previous dataset, A Comprehensive List of Non-Native Species Established in Three Major Regions of the U.S.: Version 3.0 (Simpson et al., 2020, https://doi.org/10.5066/p9e5k160).There are 15,264 records in the umbrella list (US-RIIS) and 12,981 unique scientific names. The US-RIIS is derived from 5,951 authoritative sources, was reviewed by or based on input from 30 invasive species scientists, and continues to be updated. The Natural History Museum of Denmark (NHM-DK) is a research centre associated with the University of Copenhagen. Their library has begun the digitization of the field notebooks, journal publications and books held in their library, some of which have significant historic value. The information in this dataset comes from a particular classic literature compilation digitized called_ ‘Birds at the Danish Lighthouses, 1883–1939’ (In Danish, ‘Fuglene ved de danske Fyr, 1883–1939’). In the period 1883-1939, there were 45 lighthouses and lightships functioning in Denmark. These lighthouses were used by several species of birds during the nights of the bird migration period from the years 1886 through 1939. The presence and activities of these birds were recorded, especially by the keepers of these lighthouses who also collected specimens that were sent to the museum in Copenhagen. These birds were carefully preserved and cataloged by collection managers at the museum and the specimens can still be found there today. Observations of weather conditions during the nights when birds were observed by the keepers were also documented.

Del total de accesiones, 569 corresponden a semillas vivas almencenadas en el banco de semillas. This dataset contains information about the mollusc specimens collected from a variety of mainly terrestrial but also some freshwater habitats at 111 sites throughout the twin-island Republic of Trinidad & Tobago. The survey was conducted by Mike G. Rutherford for the purposes of gathering data for his PhD study. At the time, he was curator of The University of the West Indies Zoology Museum (UWIZM), St. Augustine Campus, Trinidad & Tobago. The collection is composed of 743 lots of shells and whole animals, the majority of which were identified to species level. They are all stored in the Zoology Room of the UWIZM.

During the monitoring of communities of microfungi on plant litter of a raised bog during the summer 2014, several presumably new and some interesting species were found. The specimens were stored in the Fungarium YSU. One of species (Rhizoscyphus ericae) was identified based on morphological characters and represented one of few reports of this species as a teleomorph, and the first report (from DNA or as a teleomorph) from Sphagnum, although it is typically associated with Sphagnum/bog habitats. The second species was identified based on morphological characters as a new species of Fuscolachnum sp. The ITS nrDNA sequences of all three specimens were received in the Botanical Institution of Komarov, LE (by Eugene Popov). The collection of **cnidarians**, comprising about 80 000 lots, combines old specimens from all oceans. Two CRLFs follow this word: These specimens are preserved in either alcohol, dry, as slides, or in a separate herbaria for some hydroids and sea fans. One CRLF follows this word: The oldest specimens (1706-1707) of Hydroids and Octocorallia of the collection are preserved in herbaria made by Sébastien Vaillant. This dataset contains a subset of INSDC sequences available from the the public ENA API (https://www.ebi.ac.uk/ena/portal/api/). The dataset is prepared periodically. This dataset doesn't contain any record associated with environmental sample identifiers or records associated with any host organism. Records with environmental sample identifiers and host organism can be found in separate datasets published by EMBL-EBI. This translates into the following parameters when querying data with the ENA portal API search: `environmental_sample=False & host=""` The data was then processed as follows: 1. Human sequences were excluded. 2. For non-CONTIG records, the sample accession number (when available) along with the scientific name were used to identify sequence records corresponding to the same individuals (or group of organism of the same species in the same sample). Only one record was kept for each scientific name/sample accession number. 3. Contigs and whole genome shotgun (WGS) records were added individually. 4. The records that were missing some information were excluded. Only records associated with a specimen voucher or records containing both a location AND a date were kept. 5. The records associated with the same vouchers are aggregated together. 6. A lot of records left corresponded to individual sequences or reads corresponding to the same organisms. In practise, these were "duplicate" occurrence records that weren't filtered out in STEP 2 because the sample accession sample was missing. To identify those potential duplicates, we grouped all the remaining records by `scientific_name`, `collection_date`, `location`, `country`, `identified_by`, `collected_by` and `sample_accession` (when available). Then we excluded the groups that contained more than 50 records. The rationale behind the choice of threshold is explained here: https://github.com/gbif/embl-adapter/issues/10#issuecomment-855757978 7. To improve the matching of the EBI scientific name to the GBIF backbone taxonomy, we incorporated the ENA taxonomic information. Mesozooplankton were collected with a motion-compensated Bongo net (61 cm mouth diameter, 100 and 200 micrometre meshes) and a mini- Bongo net (18 cm mouth diameter, 50 micrometre mesh nets). Both nets fished to a maximum depth of 400 m but sometimes shallower. Specimens were categorised to the lowest possible taxonomic level, which in some cases encompassed developmental stages but in other cases was limited to higher order taxa. Each taxa was enumerated to determine abundance in units of individuals m-2. The dataset allows examination of the distribution and abundance of these species within the Atlantic sector of the Southern Ocean over a number of years and covering much of the productive season from spring to autumn. The data for the North Atlantic and Arctic covers one season only (summer) and is limited to providing a spatial perspective on the distribution and abundance of mesozooplankton.

Dataset credits: The U.S. Navy Marine Species Monitoring Program Abstract: A combination of visual line-transect survey, photo-identification (photo-ID), and automated acoustic monitoring methods was used to gather important baseline information on the occurrence, distribution, and density of marine mammals near Naval Station Norfolk (NSN) and adjacent areas. The study area was designed to cover areas where United States Navy activity is substantial, including Chesapeake Bay waters near NSN and Joint Expeditionary Base Little Creek-Fort Story, as well as a Mine Exercise (MINEX) Area (W-50) in the Atlantic Ocean off the coast of Virginia Beach, Virginia. Sixty-one line-transect surveys were completed in two zones (INSHORE and MINEX) between August 2012 and August 2015, with 6,550 kilometers (km) and 349.6 hours completed on-effort. The majority of sightings were of bottlenose dolphins (Tursiops truncatus), although humpback whales (Megaptera novaeangliae), harbor porpoises (Phocoena phocoena), and short-beaked common dolphins (Delphinus delphis) were also sighted in the study area on occasion. In addition, loggerhead sea turtles (Caretta caretta), leatherback sea turtles (Dermochelys coriacea), and a Kemp’s ridley sea turtle (Lepidochelys kempii) were sighted during surveys. Conventional line-transect analysis of bottlenose dolphin sightings showed both spatial and seasonal variation in density and abundance, with greatest density in the INSHORE zone during fall months. Densities in the INSHORE zone were calculated as 3.88 individuals per square kilometer (km2) (abundance[N]=1,203) in fall, 0.63 individuals per km2 (N=195) in winter, 1.00 individuals per km2 (N=311) in spring, and 3.55 individuals per km2 (N=1,101) in summer. Densities in the MINEX zone were calculated as 2.14 individuals per km2 (N=1,277) in fall, 0.06 individuals per km2 (N=37) in winter, 1.53 individuals per km2 (N=913) in spring, and 1.39 individuals per km2 (N=829) in summer. Twenty-seven photo-ID surveys were completed, and a photo-ID catalog was created using photos taken during both dedicated photo-ID and line-transect surveys through May 2014; it contains 878 identified individuals to date. Subsequent photos will continue to be added and analyzed. One hundred ten individuals were re-sighted; however, most re-sightings were less than 4 months and 30 km apart. Additional survey effort and further analysis will be required before any clear movement patterns can be determined. C-POD acoustic data-loggers were initially deployed at four sites throughout the study area to cover areas of high United States Navy activity. Bottlenose dolphins were detected in each deployment location during all deployments from August 2012 to December 2015. Though deployments did not provide consistent coverage in all seasons for all sites due to loss of gear, results from two deployment sites nearest to NSN showed a greater level of occurrence during fall months, and a diel pattern of occurrence with increased detections during nighttime hours for three deployment sites. Purpose: The HDR Marine Species Monitoring (MSM) Team was tasked to initiate a monitoring project in coastal waters around NSN, JEB-LC, JEB-FS, and the Virginia Beach waterfront, including the VACAPES MINEX W-50 training area. The main objective is to provide quantitative data and information on the seasonal occurrence, distribution, and density of marine mammals. Effort was dedicated to working with local researchers and employing proven marine mammal monitoring and research techniques to accomplish the following: 1. Conduct monthly systematic line-transect surveys to determine distribution of marine mammals in the vicinity of NSN, JEB-LC, JEB-FS, and the MINEX W-50 area. 2. Conduct monthly photo-identification (photo-ID) surveys during summer months to determine the site fidelity and distributional patterns of marine mammals utilizing the areas listed above. 3. Supplement visual surveys by deploying and retrieving four C-POD acoustic recording devices to monitor for dolphin echolocation clicks in specific locations. Supplemental information: [2019-08-26] New data were appended and some columns with empty values were removed. The dataset name is changed by dropping the time period part. Off-effort segments with the time span longer than 5 minutes or speed larger than 200km/h were deleted. [2015-03-24] A few records had a wrong animal count of zero. The value is replaced with a blank representing species presence only. [2014-11-25] Attributes were reorganized so that they meet provider's data schema and effort data (tracklines) were added. This dataset includes a subset of the data collection for the Norfolk-VABeach Vessel surveys. This site has been the focus of intensive research efforts on many aspects of tropical peat-swamp forest ecology and management by the Centre for International Cooperation in Sustainable Management of Tropical Peatlands at the University of Palangka Raya (UPT CIMTROP UPR), the Universities of Nottingham and Leicester, the Borneo Nature Foundation and other institutions since 1993.

Este juego de datos recoge la Lista de Táxones de la Flora Vascular Española presentada como una tabla adaptada al formato estándar Darwin Core. Comprende las especies y subespecies de flora vascular presentes en la Península Ibérica, Islas Baleares e Islas Canarias, además de sus géneros y familias correspondientes (no se han incluido híbridos). Incluye un total de 10.493 taxones dispuestos en 212 familias, 1399 géneros, 7069 especies y 1813 subespecies. Para su elaboración se ha utilizado como fuente primaria Flora iberica (http://www.floraiberica.es) y ha sido completada con taxones mencionados en la legislación (Atlas y Libros Rojos), así como otras obras donde se recogen taxones canarios, alóctonos u otros aún no tratados por esta obra (ver apartado Citations). Operativamente se entiende que un taxon es un nombre científico con una descripción que lo circunscribe, en este caso, las descripciones vienen referidas por la referencia bibliográfica de las obras (floras, monografías, artículos) que las contienen, no obstante 826 se encuentran provisionalmente sin referencia. Todos los táxones, nombres y referencias bibliográficas vienen acompañadas de sus respectivos identificadores que son de tipo LSID (Life Science Identifiers), y por tanto son únicos, globales, persistentes y resolvibles. Para la asignación de los LSID de nombres científicos se ha utilizado IPNI (http://www.ipni.org). En los casos en que IPNI registra más de una entrada para el mismo nombre (incluido el protólogo), se ha elegido el identificador de la entrada más completa o con menos errores. En caso de discrepancia entre los autores de los nombres científicos entre IPNI y Flora iberica, se ha seguido el criterio de Flora iberica y mantenido el LSID de IPNI. Cuando un nombre no se ha encontrado en IPNI se le ha generado un identificador utilizando el servidor de LSID de GBIF.ES, que llevan de prefijo «urn:lsid:recibio.net:name:». Para la taxonomía se ha seguido en lo posible a Flora iberica (incluyendo las listadas como «Especies que han de buscarse») y subsidiariamente el proyecto Anthos (http://www.anthos.es/). Español: El herbario general de fanerogamia está formado por un 75 % de plantas ibéricas frente al 25 % de plantas de otro origen. Este herbario es el instrumento principal del proyecto "Flora Iberica" y también sostiene otras investigaciones como las prospecciones en áreas tropicales poco conocidas. En los últimos años las prospecciones realizadas en Guinea Ecuatorial y en la isla de Coiba (Panamá) son notables. El herbario general de fanerogamia está organizado por orden alfabético de especies, géneros y familias. Se divide en cuatro grupos: helechos, gimnospermas, dicotiledóneas y monocotiledóneas. Como guía básica se utiliza el trabajo de BRUMMITT, 1992 (Vascular Plant Families and Genera), con las modificaciones reflejadas en Flora Iberica. Para los helechos se utiliza el criterio de PICHI SERMOLLI (1977). Para gimnospermas, el de MELCHIOR y WERDERMANN (1954) y para monocotiledóneas el de DAHLGREN, CLIFFORD & YEO (1985). Existe un archivo informatizado con familias y géneros reconocidos en nuestro herbario. En cada especie, las hojas se agrupan en carteras de colores según el continente del que proceden. Los pliegos identificados solo como género o familia se colocan al final del herbario, separados en camisas con los colores de sus respectivos continentes.English: The Real Jardín Botánico de Madrid Vascular Plant Herbarium (Spain) is the largest herbarium in Spain and one of the most representative in Europe. The University of White Plains is a well recognized tertiary education institution in Guatemala and a national reference for biodiversity research. The Plant Biology Department keeps a mediumsize herbarium containing approximately 80,000 specimens collected in and around the local region and dating from the mid20th century to the present. The collection includes important specimens including types and endemics. Currently, the care of the collection is assigned to the Professor of Plant Systematics, who performs curatorial tasks as well as their regular research and teaching work. The Departmental Admin is responsible for daytoday administrative tasks for the herbarium such as purchasing consumables including paper and labels. Faculty staff and students collaborating within the department occasionally work on and update the identifications on the specimens and there are two retired botanists who regularly volunteer in the collection assisting the Professor to prepare loans. The University already has an online search for its library collections which is maintained by the University’s central webteam on externally hosted servers. No natural history specimens are currently served via this platform. The Head of the Plant Biology Department has recently secured 2 years of funding to image and publish the botanical collections information online. The team wants to use this opportunity to establish a permanent digitization and publishing protocol that will give higher visibility to the herbarium and continue attracting funding.

Für alle in Mitteleuropa vorhandenen Pflanzenarten sind in dem Datensatz möglichst folgende Angaben zusammengestellt: 1. die ökologischen Zeigerwerte nach Ellenberg (1979), verändert entsprechend der jüngsten Auflage (Ellenberg et al.2001), und nach Wirth (brieflich), 2. die Lebens– oder Wuchsform, bei Flechten auch das Substrat.Das ökologische Verhalten gegenüber einem bestimmten Standortfaktor ist in der Regel durch eine Ziffer von 1 bis 9 ausgedrückt. Eine 0 wird nur beim Salzfaktor verwendet; sie weist auf sehr geringe Toleranz hin. Die Zeigerwerte spiegeln das Vorkommen einer Sippe im Gefälle der Umweltfaktoren unter Freilandbedingungen wider, d. h. bei ausgeprägter zwischenartlicher Konkurrenz. Die Zeigerwerte sagen also nichts über die „Ansprüche“, also das Verhalten in Reinkultur, aus.Sämtliche Angaben bei den Zeigerwerten beziehen sich auf das westliche Mitteleuropa, insbesondere auf Westdeutschland, einschließlich der angrenzenden Alpen.

The Endangered Wildlife Trust’s (EWT) African Crane Conservation Programme (ACCP) has recorded 26 320 crane sightings in its database from 1978 to 2014. This sightings collection is currently ongoing and records are continuously added to the database by the EWT field staff, various partner organizations and private individuals. Two peak data collection periods were identified: 1994-1996 and 2008-2012 in the dataset. The dataset collection spans five African countries: Kenya, Rwanda, South Africa, Uganda and Zambia; 98% of the data was collected in South Africa. Georeferencing of the dataset was verified before publication of the data. The dataset contains data on three African crane species: Blue Crane Anthropoides paradiseus, Grey Crowned Crane Balearica regulorum and Wattled Crane Bugeranus carunculatus. The Blue and Wattled Cranes are classified by the IUCN Red List as Vulnerable and the Grey Crowned Crane as Endangered. This dataset adds further distribution information about these three threatened species to the GBIF network.

Global FinPrint project- Sampling shark populations using Baited Remote Underwater Videos (BRUVs) - Version 1.4

This media contains approximately 216 hour’s long video footage of sharks surveys collected using BRUVS. The surveys conducted in Kenya and Tanzania in 2017 by CORDIO East Africa as part of the global FINPRINT project that seeks to provide the first global estimate of the populations of reef-associated shark and ray species. BRUVS equipment were deployed consecutively at three different locations along the coast of Kenya and Tanzania. Each BRUVS deployment was left to record underwater videos for one hour. A total of 105 drops were achieved in Tanzania and 120 for Kenya. In Tanzania, the surveys were conducted in Tanga Coelacanth Marine Park in Tanga district which borders to the south between 15th and 20th March 2017. A similar exercise was also conducted in Kenya 9 month after in Kisite Marine and Watamu Marine Park and reserve respectively where a total of 111 drops at depths between 5.0m and 40.0m recording a total of 111 hrs video footage was recorded.
